Oh, sure he is.  Working hard.  Problem is, TNI itself isn't working so well 
any more.

Alex Abel is gone.  There's an Alex-Abel-shaped body that sits behind his 
desk, but he pushed some duke just a little too hard, and the duke pushed 
back.  No security is perfect.  The duke found a chink in Abel's armor, and 
reduced Abel's mind to jelly.  He's down to baby talk and being fed by a 
nurse.  Without his leadership, TNI is going to come apart, and, if the news 
becomes public, all the enemies TNI has stacked up will quickly reach the 
same conclusion.

So TNI is split between a large faction that wants to maintain a ruse that 
Abel is still up and functional and a few smaller factions that want to 
hijack his machine for their own ends.  All sides are taking a "with us or 
against us" attitude.  (A few agents who have caught on have taken the 
opportunity to quit the TNI program entirely.  Everyone wants these hunted 
down and silenced.)

Your player still gets all the ready-made patron adventure hooks you like: 
various officers still give him orders to pursue the occult underground, 
whether to get the mojo or just to keep up appearances.  But the massive 
power base he's expecting to use won't support him; it's too busy chewing 
its own leg off.  Almost all the orders he's getting these days involve 
neutralizing other TNI agents.  Sooner or later, he's bound to realize. 
Work your way up from subtle to obvious: order the player to hunt a TNI 
agent without knowing it; order him to hunt a "renegade" agent; have a 
target reveal himself as a TNI agent and demand the player surrender; have 
two officers order the player to kill one another.  Eventually, order the 
player to rescue Abel from an inner cabal...
