Sorry for my being late to answer and for any bad use of English (I am Greek after all)

So Greg:

Of course having a gun gives you an advantage. If I had to face someone I would prefer to have a gun in my hand. Also if the ideal ninja and the ideal gunman were facing each other in an open area the gunman would win hands-down. As others have pointed out however things are not always like that:

1) Being a ninja is something that doesn't just affect your fighting style. A true ninja would have back-up when entering a dangerous situation or probably would not get there in the first place. These guys have dedication and focus that enables them to be alert. It is something that a guy who buys a weapon to protect himself probably can't do as good. Most people just rely on the fact that they have the gun and get sloppy (most people - really good assassins don't). Some don't know how to effectively use the gun (even those that do sometimes miss as other people have pointed out).

2) You are describing the ideal situation for the gunman. Why should he have a weapon drawn? If he has it in the holster my ninja friend would kick his ass before he could draw it or draw first a shuriken (much easier to conceal and draw) and wound him first. OK this may sound funny but I am making a point. What about visibility and terrain? If the ninja has cover he can move silently (during the blam, blams) to the gunmans position and kill him. Again exagerating but most situations are not like western shootouts.

3) My friends spar. They have been wounded at times. The best students use real weapons. Of course they are into this thing for over 10 years and they are really impressive. It is all about dedication.

Oh and not to make it look otherwise I agree with you. I do prefer the gun. I have been the victim of a mugging once. A guy put a knife to my throat and asked for my money. I bluffed and talked my way out of it. I manages to keep all my money and my digital camera. He thought I was penniless. How's that for a weapon? :P
