I've always liked the suggestion that the IC has been filled
up many times throughout history.  The "end of the world" isn't
a physical thing, but a conceptual one.  It's the end of an
age, a time for new things to emerge and old ones to die.  That
means the Comte is the living connection to the previous era and
all previous eras.

So what if he dies? The physical connection is lost.  It could
mean the true end of the world.  This doesn't have to be
physical.  It could also be conceptual.  Think back to
prehistory, to stories that seem to exist as a part of the
collective memory, because people believe them with no
evidence, no proof, nothing concrete.  Atlantis, Mu, Lemuria --
these might be relics of a previous world, things with no
existence, that still somehow endure in the realm of ideas.
As fragments in the stratosphere.

His death would be the end.  And if the legends of the flood
and the sinking of Atlantis are to be believed, the end would
be cataclysmic.  Enough to physically reshape the world, to
erase all the evidence.  Enough to make everyone forget.  The
new era is partially unformed.  The clergy weren't all there.
The upheavals would probably last an entire era until a whole
new clergy arises and cements reality back into place again,
or at least until the First Man ascends.  But until then, with
an uber major charge like that, there's going to a lot of 
bizarre things happening.
