Quite frankly, this is the way I would go.  You have Chicago as the Heart, so
you gotta walk the Mother Road, Route 66.  I also see NYC more as the Root
(first capital, historically the country's greatest city, etc.) and L.A. as the
Crown (more ephemeral place of dreams, more of the city for the new century).
The creates two problems.  First, you have to wedge two chakras somewhere
between Chicago and L.A. on Route 66.  Second, you have to figure out where the
path from NYC to Chicago flows.  Historically, this would be the Erie Canal -
Great Lakes route, or the railroad route through the rust belt.  Unfortunately,
none of these cities are that important any more.  So, I'd jump around a bit in
the east before hitting Chicago.  Offhand, this would be my list:

Muladhara - New York City
Swadhisthana - problematic, but if you forced me into a corner (and considering
my choice for Manipura) Atlantic City
Manipura - Washington, D.C.
Anahata - Chicago (natch)
Vishudda - a problem since I'm forcing you onto Rte. 66.  If you don't walk the
Mother Road, then New Orleans is downright perfect.  If you do, you're probably
gonna have to go with St. Louis (many, but not the most important traits).
Anja - Los Alamos, Trinity test site, or some other site connected with the
Manhattan project, because, let's face it, what else opened America's third eye?
Sahasrara - Los Angeles
