This is from memory so I apologize if I get it slightly wrong but you 
can call TRNSYS with two different "switches" to control its behavior.

Trnexe64.exe /n    <---- continues on without any user input after each 
simulation
Trnexe64.exe /h    <---- suppresses all TRNSYS displays and interaction 
and runs the program in the background
