Tatiana,

If two of the three ports that you need have the same inlet and outlet
locations (both in the bottom and out the top for example) then you can
use a set of mixing and diverter valves to mimic three ports in the tank. 
Otherwise the TESS 534 storage tank and the TRANSSOLAR storage tank (which
are both add-ons to TRNSYS) allow the user to have more than two
inet/outlet combinations.
