Apologies, correcting my word-choice below to prevent potential headaches for others, please disregard the identically named response prior to this one:
Food for thought - I really enjoy hearing how others would approach things... My intuitive approach would also involve detailed work but perhaps less so (?), and without any *.inp work...
Alternate Option 3) Combine shells 2 + 3 at the wizard level (and if reasonable/feasible, floors below as a 2 or 3 story shell), defining the roof construction that will be exposed in the wizards (as a custom construction if possible). In detailed mode 2D or 3D view, scroll through the Shell 2+3 spaces, and simply right-click à Delete... any roof polygons surfaces occurring immediately below shell #1. This will eliminate any gains/losses to those zones from Shell #1 above.
For any of these approaches, make sure for Shell #1 you select "Over Conditioned Space (adiabatic)" for the floor construction.
Running note - as a caution, there are reasons NOT to make 2/3 story shells in the wizards based on my recent experience. Daylighting controls may turn out to be un-defineable (in the wizards) for middle/ground floors if that's a concern.

I usually use option 3 - create one shell per floor and add roofs as necessary wherever the lower floors are exposed. (So create your shell 2/3 as one shell and create a roof(s) above the zones in shell 3.) This requires copying/modifying polygons, which I find easier to do within the input files. After you do it a couple times it's not so bad.

Hi again
A while ago I posted a question about the use of shells and receive some very useful responses explaining that best practice is to use different shells for each exposure/adjacency combination. I have a follow up question to this which is a little tricky to explain but hopefully the attached will help.
The attached shows two shell variants for the same building. The top floor (shell 1) is smaller than the other floors. Therefore, for both variants the floor below is broken into two shells; shell 2 which is exposed to the top floor and shell 3 that has a roof exposed to atmosphere. My question relates to the floor below these. Can this be comprised of a single shell which spans both shell 2 and 3 as per option 1, or does it need to be broken into two to match the shells above as per option 2?
