Cthulu is about the fear of the Other, that which is different to
oneself and beyond comprehension.
Lovecraft was a strict rationalist, and so the idea that there might
be ideas which were beyond understanding terrified him.  Many strict
rationalists become that way because it's something in their life
which they can control, to lose that control is to lose the one safe
anchor in your life.
Oh, and any Freudian would have a field day with the tentacles too :->
