I think that’ll work just fine.  But you can always test it by running them separately and then together and compare.

Some of the optimization studies we do run 16 copies of TRNSYS simultaneously from the same directory using exactly the same input file but with different parameters.  But if you want to check, run the file from one directory and let it finish and then run your other file from the other directory.  Store the files and then run both at the same time and compare to the stored files.
